Serbian Ratomir Dujkovic left capital Accra on Friday, the association said. His two-year contract was set to expire in December.
The association said the 60-year-old coach submitted a letter on Thursday saying he was leaving because of his health, but did not provide further details.
The association said it would make a formal statement on Wednesday.
Under Dujkovic's watch, Ghana's Black Stars debuted at the World Cup with victories over much-higher ranked teams including the Czech Republic and the United States.
Ghana was the only African team to advance to the second round, where it lost to Brazil.
